At the market it says protection stones are 11x11 etc. but what about the y protection distance, does it go from bedrock to height limit or just 11 blocks from centre? so basicly is it 11x11 or 11x11x11

Depending on what Protection stone you have, for instance Lapis protection (21x21).
Where ever you place it, it will protect 10 blocks all directions coming from the centre which is the Protection Stone.

To expand on this... An 11x11 protection stone (coal) will protect 5 blocks in every direction. When you place the stone you will see walls of glass blocks showing the boundary that the stone has. Very important to note that the protection does NOT include the glass blocks that appear to show you the boundary.
