Yeah, Respiration is the only way to have extended breathing, but you could use glass panes for air gaps.
However, have you ever thought you could remove all the water, build the city then re-place the water?

You can do that with a lot of sand and gravel.
2 people in my case, removed waer from 40x60x7 area, in about 8 hours..
Imagine 5 or 10 people working by just placing gravel and sand.
